depending on what you want to do, each job is different and requires different tools.
however, for the most part, alot of your jobs will use the following tools:

- a hobby knife (x-acto), you'll be using this alot for alot of different purposes.
- sand paper (several different grits from fine to rough), you'll be using this on just about any chop job, mostly to smooth things out or get them even.
- dremel (several different attachments), depending upon what you feel comfortable with, you could be using this alot for chops, grinds, etc.
- hobby saw (several different tooth arrangements), depending upon what you feel comfortable with, you could be using this alot for chops, though a knife or dremel would suffice.
- super glue, you'll be needing this when chopping and adding new pieces for sure.

those are probably the majority of the main tools used in all custom jobs.

I use an exacto with replacable blades. I go over each cut again and again, until it cuts all the way through. You have to be very patient, because it takes a lot of time. You also don't want to break anything.

Here's an example:

It took almost 2.5 hours just to cut this hood out. But with a lot of patience(which was the hardest part) it came out okay. Practice on some old bodies if you have them. after cutting out, take a peice of sandpaper or even a nail file, and smooth out the edges.
